This Activity Report captures the activities performed in January 2013

WP3: Governance and Policy Development

WP Leader: FAO - Participants: ERCIM, CNR, NKUA, FORTH, TERRADUE, FIN, UNESCO, CRIA, IRD

The main activities in this reporting period were

  • Forth Analysis and build of the first version of the TLO ontology.
  • Forth developed a sparql endpoint
  • Terradue, IRD and FAO discussed processing services
  • Terradue updated the iMarine wiki
  • FAO developed Cotrix component model. SW development started in Bangkok.
  • FAO in contact with DGMare on geospatial services
  • FAO collaborated with CNR, IRD to develop connectors for GeoNetwork data exchange
  • IOC-Unesco hosted the TCom, and assisted in negotiating a deal with VLIZ to a.o. establish a node

Achievements were:

  • FORTH produced the first version of TLO
  • FORTH A sparql end-point has been made available
  • Terradue prepared the Processing services proposal
  • MS 15 was cleared and produced (1M Delay)
  • VLIZ established a gCube node

WP4: Communication, Dissemination and Training

WP Leader: TRUST-IT - Participants: CNR, NKUA, FAO

  • Mobile App promotional campaign preparation
  • A web version of the iMarine mobile app has been designed to satisfy a specific request coming from DG MARE. The web application has been sent to DG MARE(http://www.i-marine.eu/AppliFish/).
  • Publication of the article “AppliFish”, Knowledge on marine living resources at the touch of a button – a novel mobile app from the iMarine initiative
  • Organisation of the next iMarine event: Contact with EC.
  • iMarine January newsletter production: AppliFish, FIRMS Steering Committee Meeting and at the 24th Session of the Coordinating Working Party on Fishery Statistics events announcement, Social extension of iMarine Gateway.
  • The iMarine web channel has been continuously updated and improved. The same applies to iMarine social networks.
  • LifeWatch Italia JRU (Joint Research Unit) Event 14-15 Jan 2013, attended by the project director Donatella Castelli. Presentation of iMArine project and services.



M15 - Delivery of Virtual Event and Project Event is delayed as the consortium decided to organise the event during the second quarter of 2013 in order to avoid clashing with a heavy calendar of related events and to ensure that the focus of the iMarine event is inline with the technical milestones.


  • increase of 16% of Twitter followers, LinkedIN contacts and web-channel registered members.
  • iMarine Dissemination and press & media databases update– at end of January 2013 around 490 contacts were there

WP5: iMarine Data e-Infrastructure Deployment and Operation

WP Leader: CERN - Participants: CNR, NKUA, FAO, FIN

in the context of T5.1:

CERN was involved in the investigation of production incident tickets related to Search and process Execution. In addition the scheduled downtime at CNR ( described in the deviation part) has requested CERN to perform some service restart and check the status of the infrastructure. A new version of the GHN distribution ( maven based) was finalized and released for gCube 2.12.0 as well.

In the context of T5.2:

  • CNR has been keeping up and running the provided nodes hosting GHNs, UMD and project management services. It has been implemented a new architecture of the connections between the hosts and the data on the storage servers that has improved at the same time performance, safety and scalability and two new nodes for the cassandra cluster production.
  • NKUA had a scheduled downtime on Sunday 13th of January, due to power network maintenance. Additionally during this month we extended the functionality of gcube wiki by installing XML2Wiki component.

In the context of T5.3:

A new version of the Messaging components have been released for gCube 2.12.0 by CERN


CNR had a scheduled downtime from Saturday 11th to monday 13th, due to a complex maintenance of the power network in the server room. This required the full restart of all the infrastructure.

No activity from FIN. However, R. Froese from GEOMAR will visit FIN in February and they will discuss what are the possibilities to get a new server there.


  • A new version of the GHN distribution ( maven based) has been released for gCube 2.12.0
  • A new version of the Messaging components have been released for gCube 2.12.0

WP6: Virtual Research Environments Deployment and Operation

WP Leader: CNR - Participants: ERCIM, NKUA, FAO, FIN, UNESCO, CRIA, IRD

For Virtual Research Environments Operation, the previously deployed Virtual Research Environments have been maintained in operation (e.g. requests for subscriptions have been evaluated and either approved or rejected).

For resources and tools provision:

  • FAO populated the FAO GeoNetwork with 583 species distribution maps and started a collaboration with CNR to ingest such map in the iMarine Infrastructure (#1161);
  • CNR reinforced the data made available through the SPD by revising the plugin framework;
  • A mechanism for ingesting data directly from teh OBIS DB has been defined and agreed with OBIS team;
  • The OAI-PMH collections previously imported have been revised to remove problems (e.g. wrong language);
  • IRD continued to work towards the porting of some WPS services and related data;

For common interfaces and tools:

  • A lot of progresses have been performed on Social Portal and Social Data Sharing implementation, e.g. enabling technologies (Libraries and ASL) and specific portlets (user notification) have been developed. Existing portlets have been revised to interact with the social stuffs (e.g. AquaMaps);
  • Software Upload Wizard has been revised (bug fixing) and documented;
  • Workspace has been revised as to be hosted as a portal facility (rather than a VRE facility) and for enhancing its usability;
  • Species Discovery Portlet has been revised for bug fixing;
  • AquaMaps has been revised for bug fixing;
  • A new portlet for the integration of Elastic Search UI has been developed;
  • The development of new portlets for integrating the visualization applications started;
  • A number of portlets have been ported on Maven (SW Upload Wizard, AquaMaps)


Apart from the technical partners, there is a limited use of TRAC tickets to plan activity and document activity performed. The WP Leader is stressing this in every phone conference he is participating and is taking care of creating such tickets.


  • Existing VREs has been maintained;
  • 583 species distribution maps have been produced and are ready to be ingested in the iMarine infrastructure;
  • A bunch of portlets related with the social facilities has been developed and released;

WP7: Enabling-technology Integration and Distribution

WP Leader: E-IIS - Participants: CNR, NKUA

  • E-IIS started the integration of release gCube 2.12.0. The releases is quite big since some changes to services are required. Furthermore, in this release a new versioning system has been introduced. This required release of a new version of mavenizer.
  • E-IIS started the installation of an instance of the ETICS service. ETICS web application, repository and some worker nodes have been installed. The setup will be finished in the next month.
  • E-IIS prepared the integration builds for migration to JDK7. The jdk 1.7.0 component has been added to ETICS and some sample builds have been performed to identify poptential issues. At the moment no issues have been found.
  • NKUA fixed and updated the gCube's distribution site to correctly display information about packages released in releases

WP8: iMarine Data e-Infrastructure Enabling Technology Development

WP Leader: CNR - Participants: NKUA, E-IIS, FAO

In T8.1:

CNR has worked on solving integrations issues related to the Resource Manager and the Deployer. A bug affecting the deployer has been fixed concerning the removal of system libraries on the gHN during the undeployment of installed software. Documentation wiki page on the Resource Model domain has been updated with XSD schemas of the resources that have been maintained with the FeatherWeight stack. FAO has worked on preparing an extensive presentation of the FeatherWeight Stack to show at the 4th TCOM in Oostende. Effort has been put on the integration of several components for the gCube 2.12 release. FAO collaborated with Engineering and CERN on defining a Bill of Materials for maven projects. The BOM contains all the possible libraries that are contained in a standard GHN distribution and therefore allows to identify project libraries that are already included in the hosting node classpath. FAO also supported CERN, CNR and NKUA across a range of development, integration, and debugging tasks.

In T8.2:

A discussion between E-IIS and CERN took place in order to define the impact of the new featherweight stack on security enabling components. E-IIS verified the impact and identified which modifications are needed in order to reach compliancy with the Featherweight Stack. Functionalities not related to the latter activity have been furtherly verified.

In T8.3:

NKUA has worked on releasing gCube 2.12 related components. These component changed because of minor modifications to the code and configuration changes. NKUA started to implement a library of PE2ng operators which can be used in order to define Map/Reduce workflow jobs. Since FAO didn't receive any request for development on the Executor there is nothing to report on their side. More effort has been put on T8.1 related activities.

In T8.4:

Since higher priority activities where set for T8.1 and other WP8 tasks, the priority for T8.4 activities has been lowered. Therefore the effort of the partners has moved to other tasks leaving the resource model framework unchanged.

WP9: Data Management Facilities Development

  • In T9.1:

FAO enhanced the tree-uri-resolver by applying the Fetherweight Stack

FAO worked on the integration of several tree-manager components in the release 2.12 of gCube

CNR has developed remote plugins to allow connections between the Species Discovery Service and remote services, in particular with the Tree Manager and the OAI Tree Manager

  • In T9.2:

CERN worked on integrating the SMP protocol in the Agent Service and potlet

CERN added the possibility to browse the Storage Manager by the portlet and to perform transfers from/to it

CERN implemented the possibility to transfer files managed by a Transfer Agent

  • In T9.3:

CNR solved issues with SDMX related components for the gCube 2.12 release

CNR updated the wiki documentation related to the SDMX Statistical Data Dissemination System

WP10: Data Consumption Facilities Development

WP Leader: NKUA - Participants: CNR, FORTH, TERRADUE, FAO

In T10.1, the integration of ElasticSearch with Fulltext Index has progressed. Especially, ElasticSearch is being build as a gCubeService and evaluation of the performance of the new index against the old one took place. Data Fusion has been designed as operator, combining results from multiple datasources.

In T10.2, gCube Data Transformation Service has been integrated with the new version of Tree Manager and a new version of client library of gDTS is under development using the new Featherweight Stack.

In T10.3, effort has been placed in Time Series analysis. In particular Short-Time Fourier transform has been applied to environmental trends and to catch statistics in order to detect periodic phenomena. Investigation on new methods for taxa matching, based on Latent Semantic Analysis has been performed too. As for the visualisation facilities, a visualisation of quantitative properties will be created, each property represented by a circle, while integration is in progress.

In T10.4, redesign of the transformation of JSON Strings to Objects took place, for the communication between XSearchPortlet - XSearchService. Moreover, exploitation of IS in XSearchPortlet has progressed.

WP11: Data e-Infrastructures Integration and Interoperability Facilities Development

WP Leader: NKUA - Participants: CNR, CERN, E-IIS, FORTH, TERRADUE, FAO

During January, in T11.1, effort was spent on delivering a presentation about common-fw-clients the to the 4th TCom and supporting the refactoring of the Species Discovery CL to the new FeatherWeight Stack. Also, several org.gcube.common components have been released in 2.12.0 released.

In T11.2, new versions of the components Data Transfer Agent and Scheduler Libraries have been released in 2.12.0. Also, some discussions between the partners took place for the integrations between security and FeatherWeight Stack, the integration and testing procedure will be completed in the middle of February.

In T11.3, effort was spent on enhancing the ASL to support search results from Tree Collections. Also, the port of the Data Trasformation System client library to FeatherWeight Stack has begun. Furthermore, several org.gcube.application-support-layer components have been released due to minor bug fixes. Moreover, possible adoption of the gCube Search CL from the XSearch components has been investigated.
