This WP6 Activity Report described the activities performed in November 2012 by Beneficiary and Task.

It is part of Monthly Activity Report.

T6.1 Virtual Research Environments Operation

CNR Activities

CNR team focused on the maintenance of the deployed Virtual Research Environments. In particular, the requests for joining existing VREs have been evaluated and approved.


No major deviation;

FAO Activities

The FishFinder team was engaged, and provided with information to operate the e-infrastructure reporting tools. The aim to compile Species Fact sheets was illustrated using FCPPS as example. DG-Mare code lists were subjected to analysis, and ICIS was used to upload these into the CLM. All VRE's were used in the validation effort. The alignment of the FAO geospatial and iMarine geospatial toolsets continued.

  • Cotrix developer contract was accepted, now in admin pipeline.
  • OpenSDMX and infrastructure SDMX plans aligned.

CNR Activities

CNR has been working on improving the database connections in ITIS, Flora, NCBI and IRMNG plugin, using a connection pooling. In connection pooling, after a connection is created, it is placed in the pool and it is used over again so that a new connection does not have to be established. If all the connections are being used, a new connection is made and is added to the pool. Connection pooling cuts down on the amount of time a user must wait to establish a connection to the database.

Data Set Citation and Credits field in TaxonomyItem and Occurence are now uniform for each plugin, as reported on the ticket #707.

FIN Activities

Casey Aldemita and Fabio Sinbaldi started their collaboration on taxamatch.

Casey sent the basic function programmed in Java for revision and inclusion of work in the Trac system (#816). Work to be followed in December.

Stared with Edward to broadly discuss about the name reconciliation at the basic level. comparing in detail our respective experiences, which are very similar. First suite of checks to be established in December.

Validation work of the Biodiversity Research VRE done by Kathy and Nina under the direction of Anton.

AquaMaps complete re-run still pending the validation of the new HCAF for 2100. Nina will be in th ePhilippines in December, and we should meet to establish the work plan for early 2013.

IRD Activities

A first demo of WPS has been set up with Terradue through a combination of WFS and WPS (R codes).


Update module that retrieves FLOD/WORMS data and displays them on Ecoscope website, due to FLOD data model updates. Corrections on the Ecoscope site following comments made during the review of the project in Brussels:

  • Improved the download page for RDF data
  • Naming standards RDF models by their standard URI (dclite4g, foaf, DC)
  • Improved action 'ShowModelAsRdf' so that the rendered RDF is ​​as close as possible to the input RDF documents (including correct rendering of 'imports' directives)


The WPS that ha been set up is quite simple (in terms of R code) but will be used as a method to share more complicated processing.

T6.3 Virtual Research Environments Common Interfaces and Tools

CNR Activities

The CNR activity focused on the development and the release of the following software applications:

  • Social Portal, Social Data Sharing implementation #865
    • Share Updates portlet
      • In order to support Users to be able to share news (text and links) they think are of interest to other users of the VREs they are subscribed or to another set of users of the portal the Share Updates portlet Portlet was developed: This portlet also resolves http and https links and generate a link preview with image and description just like the major social networks do.

    • News Feed portlet
      • A News Feed Portlet reporting the activities of other users or applications they are interested in was developed. Thea user can also comment on a feed, like it or send a private message to the feed publisher. The user is also able to filter the feeds, the current envisaged filters so far are 3: 1) All Feeds 2) My Connections Feeds 3) My Feeds Only

    • MyVREs Portlet
      • MyVREs Portlet shows only the VREs one is subscribed to was developed. It offers two views, tile and list. The list view shows also the VOs.

    • gCube Login Portlet
      • As a consequence of the MyVREs Portlet the gCube Login Portlet was enhanced to show only the VREs one is not subscribed to.

  • Workspace Portlet
    • A new workspace item was created to support the "resource link items" in the object types of the workspace model

  • Workspace Light Tree
    • The workspace light widget has been updated with the new resource link item type.

  • Species Products Discovery Portlet
    • save of children of taxonomy items - the old "Species Job Window" was enhanced in a new window called "Species Taxonomy Jobs" with new functionalities as re-submit and further information about jobs.
    • save of children of occurrence items - a new window called "Species Occurrence Jobs" is available for monitoring the backend creation of csv files (plain or openModeller) that contains the occurrence points of checked lists;
  • GeoServerInterface and GeoExplorer
    • GeoServerInterface library has been revised to fix some problems related to layers search by their name.
    • Features have been added to manage the publishing of GeoTiffs and GeoLayers.
    • The Data transfer has been used by the library in order to transfer a geo-image on a Geoserver and to transform it in GeoTiff via GDAL #852.
    • A fix in the GeoExplorer portlet, about the management of logins on GeoNetwork, was added to the gCube 2.11.1 release.

NKUA Activities

  • UsersManagement and RolesManagement portlets are updated to use the CustomPortalHandler component to retrieve the email address to use when sending emails. Related ticket is #879
  • The email sent to new registered users is updated based on the enhancement ticket: #540
  • GCubeSearch library is developed and is available as a maven component. This library provides a simple API for logging in to the system, submitting search queries and retrieve related content.
    • The ApplicationSupportLayer HTTP servlets are used for the interaction with the gCube system

  • An android application is available for searching through the gCube system. The application now offers also a UI for submitting advanced search queries.
