This WP6 Activity Report described the activities performed in October 2012 by Beneficiary and Task.

T6.1 Virtual Research Environments Operation

CNR Activities

CNR team focused on the maintenance of the deployed Virtual Research Environments. In particular, the requests for joining existing VREs have been evaluated and approved.

FAO Activities

For the validation effort, FAO added several datasets to existing VREs, and reported issues where errors were encountered in VRE creation and operation.

The ICIS VRE was instrumental in producing a dataset behind the Android AppliFish application.

FAO Activities

Developement of SPREAD components was limited to 1 day during the reporting period.

CNR Activities

A number of OAI-PMH collections have been included in the iMarine infrastructure (FARM VOVirtual Organization; ), including journals like (ZooKeys and BioRisk). In total, there are 15 new collections available.

CNR has been working on some bug fixes for the plug-ins supporting the Species Products Discovery. Moreover, plug-ins have been modified according to the Species Discovery Service (SynonymsCapability Interface has been deleted and has been included in ClassificationCapability Interface; the writer is now a ObjectWriter<TaxonomyItem>).


NCBI database doesn't use unique keys and a generic taxonomy item can have more than 40 parents. NCBI plugins looks to slow and needs to be improved, modifying NCBI database and creating primary keys.

Some issues have been identified during the indexing phase of the newly created collections. This prevents the fully integration and exploitation of such data sources. The issue is documented in #488.

UNESCO Activities

IRD Activities

IRD has been working on geospatial cluster to deliver WFS from Postgres/Postgis database and to collect processing in order to set up WPS


SDMX server of IRD has been moved here: http://mdst-macroes.ird.fr:8080/sdmx/. Ongoing work on the fact sheet generator to update the access to FLOD / WORMS


First WFS layers and related metadata to connect the geospatial cluster through a CSW

T6.3 Virtual Research Environments Common Interfaces and Tools

CNR Activities

The CNR activity focused on the development and the release of the following software applications:

  • Collections Explorer portlet
    • Integration with the new TreeManager Service.
  • Resource Management Portlet
    • Added the new Create Activation Record wizard to trigger the TreeManager Service for creating new collections.
  • Workspace Portlet
    • The Messaging System was revised, a new messaging widget, allowing multiple users and file attachments has been implemented.
  • Development of Social Networking facilities still ongoing:
    • Two portlets are currently under testing phase, ShareUpdates and NewsFeed. The former for sharing user updates and the latter for showing News Feeds to portal users.
  • Species Products Discovery Portlet
    • the about for each data source;
    • view details - with search by linked links of synonyms for taxonomy items;
    • view details - with search by linked links of specific taxonomy reference for taxonomy items with not accepted name;
  • Occurrence Management Portlet
    • The Occurrence Management Portlet has been designed and developed. This portlet offer the facilities for importing and operating on occurrence points (stored in csv files) produced via the Species Discovery or AquaMaps application. It supports the following facilities:
      • import of occurrence points (csv files) from your workspace or local file system;
      • operate on data (imported or result of a computation) through the submit of a computation - a computation is an algorithm available on data. It's possible the monitoring of the status of a computation through the computation GUI. The result produced is auto available from data GUI;
      • save of occurrence points computed on your workspace (in csv files).

gCube 2.11 release contains the new: Collections Explorer, Resource Management and Workspace Portlets.

NKUA Activities

  • IRBootstrapper portlet is enhanced to support the indexing of collections coming from TreeManager. In order to support this functionality a new task is available for submission. In addition the configuration of the portlet is enhanced to contain a new task, a new jobType and a new general job that can be applied on any of the available tree collections.
  • In the context of providing VRE functionality to the end users a native android application has been developed to provide search facilities over the gCube system and the available VREs
    • The first version of the application is available.
