This activity report documents the activities performed in November and December 2011. It is integral to Activity Report of the period.

T6.1 Virtual Research Environments Operation

CNR Activities

During this reporting period CNR activities focused on the maintenance of the 13 VREs originally deployed in the context of the D4Science-II project. In particular, the software packages supporting their operation have been revised by relying on the latest releases.

Among the existing VREs, emphasis has been dedicated to the 4 gCube Apps VREs, i.e. DocumentWorkflow, EcologicalModelling, TimeSeries, and VesselActivitiesAnalyzer. In fact, these VREs are expected to promote VREs facilities to the community in the large, i.e. they are conceived to act as demonstrators of selected facilities.

T6.2 Virtual Research Environments Resources and Tools Provision

FAO Activities

In the reporting period the analysis of the requirements for the integration of EA software commenced. FAO participated to several negotiations with the fisheries and statistics community to assess the suitability of community software to achieve project objectives. Several available frameworks (e.g. provided by the Bank of Italy or Eurostat) could be integrated with, or interact with D4Science technologies.

IRD already started to implement an OpenSDMX driven registry to facilitate the integration of their data using faciities provided through i-Marine. For this, they received assistance from FAO.

Most activities have only recently started, and tangible outputs have not yet been produced.

CNR Activities

CNR activity regarded the analysis of the requirements and modalities for the integration of the OBIS datasource in the gCube infrastructure. The activity had to involve not only the import of the database contents, to be supplied to services in the infrastructure, but even a plan for interfacing the new Data Access facility in gCube.


Originally the integration had to be made via interface to Obis webservices using DiGIR protocol. The choice to use a database dump was taken instead, in order to fasten the import phase and leave more time to the study of the DB structure.


The dump was successfully imported and a discussion has started about the implementation of a DiGIR interface to be built on the top of the schema. The Obis database is made up of 28 schema and involves even updated versions of Catalog of Life, ITIS, World Ocean Atlas and WoRMS.

IRD Activities

IRD is working on exporting its data with SDMX format by implementing openSDMX framework (FAO). Some ongoing work aims to map our ontology with FLOD (FAO). OGC Web Services are going to be made available in the following weeks.


Issues are related to the implementation of openSDMX with our databases, spring, etc. For Semantic Web, opensearch has still to be tested with our descriptions (RDF) of our information resources. Creation of Web Services related to specific SQL queries have to be better managed.


  • IRD code lists have been exposed through SDMX by relying on openSDMX;
  • IRD's data (from obstuna and Sardara databases) are partly made availabe with SDMX
  • IRD species codes have been aligned with FLOD;
  • some content of IRD databases have been exposed through OGC Web services;

T6.3 Virtual Research Environments Common Interfaces and Tools

CNR Activities

CNR activity focused on the creation of the iMarine portal by relying on Liferay Portal (LP) technology. LP was upgraded from version 5.2.3 to version 6.0.6. This implies:

  • The underlying portal database to be upgraded to ensure the correct porting of virtual environments, users and roles from the D4Science II existing portal;
  • iMarine portal themes creation;
  • gCube enabling Portlets refactoring and restyling;
  • creation of a Portal Bundle to ease its installation.

NKUA Activities

NKUA activities performed in the period include:

  • gCube enabling Portlets interface improvements;
  • gCube SearchManagerPortlet enhancements to improve the front end user experience and the application's performance including:
    • Improve the interaction with the Resource Registry;
    • Add an indication next to each field to inform the user about the status of each field. If it has searchables and/or presentables or if it is empty;
    • Add an indication for each field's searchable/presentable information if it is automatically updated or through the portlet;
  • The design of a richer user interface for the PE2ng engine is in progress in parallel with the specification of execution abstractions by T8.3. The interface will allow users to submit, control and monitor high level workflows. This minimum set of features has already been agreed upon as requirements for the design of the PE2ng interface, which will yield more definitive results once requirements specific to each abstraction are stated by T8.3.

T6.4 Virtual Research Environments Development Support

NKUA Activities

  • NKUA supported ISOFTS (KIEV) to submit jobs in order to create the needed indexes for the created VOVirtual Organization; using the IR-Bootstrapper portlet.
  • NKUA supported FORTH institute to understand the basic concepts of gCube portlets, how to create a gCube portlet and how to deploy a gCube portal.

CNR supported ISOFTS (KIEV) for the adoption of the gCube Framework for the creation of a separate Data Infrastructure
